脚本に関しては、主人公の行動等で理解に苦しむ部分も幾つか指摘されている。西宮の叔母以外の親戚や知人を必死で探してでも頼ろうとしないことや、働きもせずに遊んでばかりいるかのような描写[21]、防空訓練に参加しない理由などの説明不足[22]、旧海軍において士官[23]が戦死した場合には、恩給や海軍義済会（海軍軍人による互助機関）などにより遺族に対して手厚い補償と保護が行われる[24]ため、幼い兄妹が惨めな死に方をするという状況は考えにくい点などである（宮崎駿もこのことから本作の設定に苦言を呈している）。 さらに清太が持っていた貯金7000円は当時としては大金であり（昭和20年では白米10kgで6円）、劇中で描かれるほど簡単には使い尽くされない。物資不足によるインフレーションが発生したり餓死者が頻発したのは敗戦後の混乱期である。戦時中は食料価格は国によって厳しく管理されていた。
